Just checking back in on this to see if anyone can provide some
added assistance or point us where to look for the generation of
these popups? They must be getting driven from some Ajax call (I
think), but I am not sure where to look.<br>

PBXManager module. That should stop you getting all the popups so
you can then investigate properly.

If you can't login long enough to disable it via the module
manager then edit the vtiger_tab table and set the "presence"
column for PBXManager to 1.
