I copy the modules' module directories across to the new system at
least. If you don't then the migration scripts frequently fail because
they can't open the modules class file, e.g.
> modules/MyCustomModule/MyCustomModule.php
FWIW I tend to enable ALL modules before running the migration and then
disable those that are not needed again afterwards.

If you have custom Event Handlers that are registered in the database
then you will need to copy/port them but I don't think it affects the
migration itself.
