 Further analysis on this issue:-

 The site url's for the bookmarks in drop down list are stored in a
 javascript array called 'MySitesArray'. When we added a new bookmark and
 click on 'Sites' link, this array is not re-loaded. Hence the issue.

 If we do a hard refresh on the page, things work fine.
